It's desperately need integration, running a Lightning node is a potential revenue making avenue for Bitcoin holders, but as soon as the Bitcoin is committed to Lightning channels it disappears from your asset pool, then magically reappears as a "Deposit" which is a taxable event

Yes, please. If nothing else, can we have a tag, which can be applied to funds transferred to one's lightning node (or from the node when closing it down) so they do not appear as taxable transactions?
